In just five steps (and a whole bunch of sub-steps plus way too many decision points to content with) WPExplorer lays out a terrific road map for changing a WordPress theme that will give you at least a fighting chance to get it right the first time.
It is complete or comprehensive? Of course not. For example, this passage on dealing with widgets could have included a few words telling you to copy Widget content for re-purposing later:

Nevertheless, it’s a start. A great start.
